Did you just click "rescan"? I've never gotten that to work properly. Try deleting all the list files from the Directory Manager and then add the folder(s) back as if you'd installed the collection for the first time.
Then, shutdown the computer-- don't merely restart. Sometimes restarting just doesn't flush as it should. That's been my experience.
