Yes, I've noticed that bug too. There have been some updates over the past few years but it's never been fixed. I had this problem using MIR Pro 3D with different DAWs like Cubase, Studio One or VE Pro. The only DAW I haven't had this problem with is Logic Pro, so that's what I use.
This is a constant source of confusion, I know. Many users mistake the RoomEQ as some kind of "bus insert", but it isn't. Please see the respective section in the manual to understand the concept:

The RoomEQ is organized as a “bank” of settings. This means that an instrument is assigned to one of the 32 “memory slots”, not to an individual setting.
By default, a RoomEQ slot number is assigned together with an Instrument Profile. If you have an instrument that is not listed, you can assign one of the factory presets, or create your own by clicking on the “e” button next to the EQ preset name and selecting a free slot. Here you can also load and save RoomEQ presets and preset banks (.mireq and .mireqbank files).
