I have this issue that is rather frustrating. Every time I use Clean My Mac, It delete's the PlugIn Prefs and VEP needs to do a Re-Scan of them all.. Any ideas?

Yes, use something else. That's rather dodgy practice to be a default. Clean My Mac is not very reputable.
OnyX for instance; I use it to clear out junk, log files which build up and so forth. It's free, too and easy to use on the basic level.
After Clean My Mac scans for "junk", you can deselect folders/files you want to keep from the detailed list of what it found, before having it remove everything else. I'm pretty sure you can also add files/folders to an ignore list in preferences so it never acts on them again. It works fine, but in my experience, it's initially a little aggressive on what it wants to remove.
