It might be wise to research bandwidth comparisons between the newer PCIe specs, and Thunderbolt. From what I've seen - though admittedly second hand, and not something I have an interest in researching further to verify - the newer PCIe bandwidth specs are considerably better than Thunderbolt.
the question here is not thunderbolt and/or SSD, it is the harddisk-controller (on the expansion unit which is required to translate the PCIe x4 signal to the SSD interface).
the same problem occured with some raid-boxes - if they allow a native read-through (of sample data) everything is fine. if they don't, caching of (finally not used) data kills all the theoretically available performance.
