Flute I have some more articulations like perf-rep sta-faT (thong staccato) wich I use a lot for very short and fast attacks.
FL2 does'nt contains Mordents, Upbeat repetitions and acc. trills. This is not an exhaustive list.
I don't use much FL2 so can't talk about other technical differences like velocity layers or legato programming...
