I've been doing a fairly lengthy Symphonic orchestral piece with many tracks. At the end of where I've been working, I've been hearing a cypher high F though I can't find any sustained note in that area. A high velocity f-p track occurs around that time in which case I've changed to the piccolo at that point. Then I change back to flute.
Anyone have any experience with this?

I think I've finally solved the problem after being puzzled for 2 days. The keyswitch for the change from piccolo to flute was apparently too soon and was catching the last piccolo note. Hopefully it has settled down now that I moved it slightly over and I was able to record up to there without any stuck notes..
You may have taken the following steps, but in case you did not (you mention it took 2 days to find the problem):
Every now and again something like you describe happens, or as what I've sometimes done, accidently placed what was intended to be a keyswitch within the instrument's range, or placed some other unintended artifact.
When the source has me baffled, I will start soloing the likely candidate tracks, and that helps to identify the source of the problem fairly quickly.

I've also, on occasion, messed up the keyswitches. Yes, I did finally find the problem by soloing the tracks. However, it just occured to me that I may have to allow more time for the player to put down the piccolo and pick up the flute in a real performance.
I've just checked and sure enough!
