Could anyone tell me if VE pro accept program changes messages because when I try to send one to Kontakt 4 instrument bank hosted in my VE Pro instance, it's not working at all.

But in vst 2 there is only one midi port is that correct?

VST3 doesn't support Program changes. It has a new feature called Program Lists. However, until Kontakt has a VST3 version, we won't know whether or not this is better or not.
Therefore, if you have a load of multis that use Program changes, you will need to use the VST2 version. I suggest asking native instruments when they intend to produce a VST3 Kontakt, and if they have made provision to convert all your Program Change multis to Program List multis.

Do you think it would be correct to open on my slave computer (the one with kontakt and all the Vienna Instruments) to open one instance Ve pro (vst2) to use kontakt and another instance of Ve pro (vst3) to use midi port and exploit the best way all vienna instruments?
Is this more "ram efficient" to have just one Ve pro instance opened or 2?

Each instance of VE Pro does take up some memory and CPU usage, but the only way to know how much is to try it.
FWIW I use 6 Instances of VE Pro; 5 for the template and 1 for extras loaded on a project by project basis. On my machine there was very little difference in efficiency either way.
