Are there discounts between Vienna Instruments? I.e, if I buy the Special Edition and then decide I want Woodwind 1 does a discount apply?

But I think trying to be precise about what discount applies to what package because of which samples got included from which collections is, indeed, a nightmare. Not because it's hard to work out, but because it's hard to explain; you'd end up with a pricing model like airlines and phone companies, which I'm sure profit by bamboozling people with preposterously complex pricing models.
However, I don't think that customers with SE should be left out of the concept of the VIP programme, just because it's hard to work things out.
So, how about something like this?
If you have Opus 1, its discount carries over, and you get no additional discount because you have SE (since having Opus 1 got you a good deal on SE Extended).
Otherwise, if you have SE Standard edition, you're entitled to some blanket discount from any other extended VI library with samples in SE; say €25. If you have SE Extended edition, you're entitled to a larger blanket discount; say, €50. This is independent of any Horizon or First Edition discounts you're already entitled to, since having SE shouldn't cost you a discount.
This glosses over the fiddling details of how much of 'Chamber Strings' you get in SE versus how much of 'Brass I', or whatever, but is easy to comprehend, and is more-or-less right on average. Too bad if you only want the Boesendorfer, for example, but a good deal if you want Vienna Harps.

I would like to second that. I bought the Special Edition standard, hoping to have a starting place and be able to eventually upgrade to the complete symphonic cube. So I haven't bought the extended, because it makes absolutely no sense financially to do that, if you want to go to the cube in the future. So I make the standard edition work for now, and hope to buy the cube one package at a time. However, if I would get the money spent on the extended edition back, I would be very tempted to get it. Either way, I like the blanket discount idea.
Of course, this is not a complaint. I have no complaints when it comes to VSL. [:)]

Do you mean Appassionata Strings? Then there would be no discount on Chamber Strings, because they have no samples in common.
The principle, which goes back to the start of VSL, is that you shouldn't have to pay twice for the same sample. Now, this has been scuffed over a bit with the transition from 16-bits to 24-bits, but I think it's still what's behind the current discounts from VI Extended prices for existing First/Pro/Horizon customers.
