I'm not clear what the problem is, so it is difficult to help you. Perhaps it would be good to give a step by step report on what you're doing, then I, and others, may be able to spot where the issue is.

Hi! Here is a step-by-step description on how you can achieve the routing setup you described.
1) VEP5 Server: In "preferences" set the desired number of audio outputs for each VEP5 instance. (The number of availiable outputs being piped from VEP5 to Cubase).
2) Cubase: load VEP5 in the VST Rack.
3) Cubase: Click the symbol beside the loaded VEP instance to choose how many output channels Cubase shall receive from VEP5.
4) VEP5: add an instance of Kontakt.
5) Kontakt: Add the instruments you need inside Kontakt.
6) Kontakt: Assign a different output to each instrument (The output tab in Kontakt, here you may have to manually set-up the outputs, depending on how your Kontakt is configured).
7) VEP5: Add 1 "Audio Input Channel" for each of the stereo (or mono) outputs from Kontakt.
8) VEP5: Configure each of the audio input channels to receive the specific output from Kontakt. Btw: the first output from kontakt (stereo 1/2) will be tied to the Kontakt instance itself. Therefor the first "audio input channel" should be set-up to receive Kontakt second stereo output. Click the "input" field on the "Audio Input Channel", click "Instrument", select the corresponding Kontakt instance, - click the corresponding outout.
9) VEP5: Assign a specific output channel to each of the "audio input channels". Now you are able to send separate instruments on separate channels to Cubase.
Each Kontakt instance (hosted inside VEP5), will need to have 1 midi port assigned to it. For example: If Kontakt is the first VST you host inside VEP5, you would assign it "MIDI In: 1 VE PRO Plugin MIDI In 1". This, as you mention, gives you access to 16 midi channels inside this Kontakt instance.
In the VEP5 Server preferences you can set the number of desired midi ports for each VEP instance, up to a maximum of 48, I think. So if you wanted, you could have access to 768 midi channels per INSTANCE of VEP5. Although the downside of having to many midi ports active, is that Cubase takes a long time setting these up when loading a project, so preferably keep the number as low as you can.

This guy was absolutely right, your User Manual for VEP is completely CHAOTIC and doesn't explain MIDI routing at all. And your support doesn't reply for problems with, what is EVEN WORSE! I think people should be aware of this, before they spend money. Sorry, I have no other option but to publish this subject. DOn't treat customers that way!

Is there any reason why I would NOT see the "MIDI IN: 1 VE PRO Plugin MIDI in 1" as an option in Cubase. It is there when I assign all my other tracks that were originally Vienna instruments to the VEPRo instance but it doesn't show up in the same menu as an option for my Kontakt instrument. The only options I see are Vienna Ensemble Pro, Vienna Ensemble Pro x64 etc.I have followed all the manual instructions and also followed the instructions in this thread. It seems like I'm following the right steps but the option just isn't there.
