If you have an orchestra set up in MIR, is there any reason to AVOID recording instruments separately and then mixing them in an external DAW? I am wondering if some sort of acoustic interaction would be missing, or anything else.

Like DG said (... I should add this line to my sig, actually 8-) ...).
The acoustic interaction happens between the signals themselves, so there's nothing wrong (technically) with mixing MIR-outputs in stems. As a matter of fact, MIR Pro will make this possible all by itself.
... if you're the adventurous type, you could also try to adapt the Output Formats and/or the Room EQs to specific needs of certain instruments or ensembles.
