Both VST2 and VST3 have their advantages and disadvantages. VST3 supports multiple MIDI input ports, but doesn't support program changes and some MIDI CC. VST2 only supports a single MIDI input port, but fully supports all MIDI CC as well as program changes. This way you can pick the plugin standard that matches your workflow the best. There is little to no use in manually deleting either plugin, unless you find its presence in the plugin list disturbing.
