I'd assume it's similar to how to use it in 2010 and 2009. Right now, only the standalone Vienna Instrument shows up when I click on the pencil next to the virtual instruments in Midi/Audio -> Instrument Setup -> VST Instruments. How do I get it so that Vienna Ensemble shows up when I click the pencil instead of the standalone Vienna Instrument player?

How do I use Vienna Ensemble in Finale 2011?

If you work on a Windows machine, Finale has to be told, where the VST Plugins are located. That can be done in the MIDI/Audio/Device Setup/Manage VST Plugins menu. In case you don't remember, where you installed the Vienna Ensemble plugin, do a search for the file "Vienna Ensemble.dll". The folder, where this file is located has to be added to the Finale Plug-in Directories.
If it doesn't show up then, I recommend to reinstall Vienna Ensemble.
